Is this common? I regularly skate and surf and never have issues but after an hour session the top of my knees ache for a few hours a little bit. I wonder how much worse it will get when I start going grey!
Change the angle of your bindings, Reducing the amount your legs are rotated may also help.

I also agree with regular body maintenance, and Pilates. But check your feet angle on your foot pads by putting your feet in as usual and crouch down as far as possible and look at the angle of your feet compared to your foot pads. I'll bet one foot, (normally your goofy foot) will be out of alignment and thus causing the pain due to twisting the knee or ankle etc.
