Ive always slide the T nuts in the board fatter side to the bottom of the track. Board facing bottom up. I discovered today with the duotone tracks they have another groove, track at the bottom that can accommodate the thinner side with the fat side facing up. Which way is better or correct?

Ridge to the top. That gives you a shorter length of screw going through the mast plate into the nut and when fully tightened the screw protrudes a little way through the bottom of the nut into the groove at the bottom of the track.
There's a thread somewhere where people say having the ridge to the bottom causes cracking in the nut because there's only a short bit of thread engaged in the nut.
Whichever way up the bolt should go all the way through the nut, noting it is 1.25mm per turn for M8 and the 'I' part of the T is only 0.5mm thick in parts so I guess weaker. On one Duotone board the distance from the mast plate to the groove the T nut slides in was 5mm more so had to get 35mm bolts in place of standard 30mm to ensure the nut was fully engaged.
I have the I bit of T closest to mast base as is easier to line up.
